you don't need to mess with he cap nuts if you don't want to... easiest in my opinion is leave the bell housing with the tranny in the car. That way the throw out bearing stays with the transmission, a well as clutch slave.. etc.

Of course, if you are working on the transmission as well... that's up to you. But if you pull with transmission, I'd either get a balance adjuster, or a couple friends to help muscle it about.
