Assuming the engine still runs rough, look for a severe vacuum leak or ignition primary or secondary wiring that has come loose, degenerated, or taken in water. Especially check the air intake pathway after the MAF sensor and before the throttle body.

If the engine now performs properly but CE light is still on, it can take a couple of complete driving cycles before these "performance monitor" codes clear.
