The reason that the marks didn't line up after one rotation of the crankshaft is because the camshaft and the imtermediate shaft only run at 1/2 speed. You would need to rotate the crankshaft twice for the marks to line up. If you noticed, the belt sprocket on the crankshaft is much smaller than the sprockets on the intermediate and camshafts.
