The TCU and the ECU talk to each other. The auto and manual have different gear and final drive ratios. I am not sure if the speed sensor is in a different location, probably not.

Using the auto TCU will work, but it is not optimized. Remember, there is no PNP for the manual, but there is a clutch switch to disable start.
