If you pull the W/S, sand down all of the rust, prime and paint, the threat of additional rust is no greater than on any other section of the body. However, if you find the rust extensive and/or material loss is substantial beneath the W/S moulding, POR15 or similar compounds would be helpful, especially to buildup the surface. I'd trust that better than bondo.
