wire harness 700 1989

when driven thru a water puddle the engine runs very rough,
like the spark is missing then stalls. there is a wire harness from
the battery down the fender well to ??? could this be involved?
also sometimes when starting i get 3 clicks when turning the key, no
start then start. could these be related?
