Thule rack OVER factory rack? 200

I just got a new 245 with the factory roof rack. I'd like to install my Thule rack for skis and whatnot, but I don't think the rear load bar will clear the factory rack.

Is it feasible to take the factory rack off without removing the headliner? Should I just put rubber plugs in the holes?
