Floor Rust- How can I make drain holes? 200 1990

I have the dreaded "behind the driver's set floor rust". I have three questions?

1. How can I make drain holes? (and keep road water out)

2. What to use instead of carpet padding (that won't hold water)?

3. Where is the water coming from- (the front pading is wet also)?
