I am having this exact same problem, and decided that it is now time to do the U Joints. Doesn't sound like a very fun job, but i'll be glad when it's over.

(When I first release the clutch there is a bit of a delay, then a clunk, and when i let off the gas at low speed, it has a bit of a delay and clunks again. Also, when i accelerate hard in first gear, there is a vibrating noise, which might be a transmission or motor mount. This is most noticable when it is cold outside. Freeway driving doesn't seem to be affected.)
