Hopefully you will not find any too badly ripped up motor mounting holes.
I had the same problem which was caused by loose motor mounting bolts.
Before you tighten the bolts, run the window up to about 1/4 inch from the top. Then have someone with their hands on both sides of the glass pull it forward with the door open as you finish powering it closed.
That will set the window in its proper place so you will not have to adjust the limits after tightening the bolts.
If your holes are beat up, another washer that fits the indent allows a good grab.
