No offense intended - I expect you've already ruled this out - but are you sure the rear wheels are sufficiently tight? That's caused mystery clunks for more than a few people, as the rotor & wheel moved slightly against the studs on takeoff & braking. The worst of it is how obvious it seems once you find it... Also may be 2 unrelated problems, such as loose pad mounting hardware causing the click upon braking, & sticking handbrake causing clunk pulling away from a stop.
