the grease you are talking about is commonly known as Di-electric(al) grease... specifically meaning it is a non-conductive grease used in preventing rust and ensuring the smooth release and mating of electrical contacts / couplers. Silicone is the only way to go here, and make sure you choose a grease that is heat-resistant. Spark plug boot grease will usually work well, but as mentioned in previous posts, sil-glide is among the best if you can find it.
On another note, your alternator (being mounted low in the engine bay) may also be getting soaked going through those puddles, this would "bog down" your engine for a second, causing enough of a load to even stall your engine if it misfires or otherwise is slightly weak.
