No, it can't be reprogrammed. If you swapped and auto trans with a manual trans, you will most likely need a new fuel ECU and perhaps even different wiring harnesses as well. The MT car has no trans ECU at all but with an AT car, the fuel ECU communicates with the ATs ECU.
Detailed info on this subject will be hard to find as few do things like that anymore with newer cars.
