I am assuming that the 99 tailgate latching design is the same as the 98. If so, I notice that no one has mentioned the possibility of a failed or intermittent microswitch. This microswitch senses that the tailgate is shut and triggers the locking mechanism. It also causes the "tailgate open" warning light to extinguish ... or not. The switch can be replaced, but it is a solder job ... per my Haynes Manual.
Mine acted up some years ago, but ..... (and I always hesitate to say something like this) .... seemed to have fixed itself.
