Is voltage fluctuation causing fuel injector problems? 700 1986

Hello, I have a '86 760 Turbo. I had my alternator rebuilt, and the place told me that they could not find the exact voltage regulator for my alt. They install a similar to the one needed for my car. My lights flicker and my voltage gage moves back and forth. I took it to another auto electric and was told that the alt is not charging more that 13.5 volts and that I should not worry. Bot now I am having a problem with rough idle. I replaced the injectors with rebuilt injector 5 years ago, maybe they are dirty. I still have the original injectors, I was thinking about having them professionally cleaned and installing them. I don't know if the voltage fluctuation is causing a problem with the injectors. On the gas, the responds very well, but at idle, the engine shakes and even sometimes surges, it even stalls if the car is cold. Back to the alt., could it be the diodes or the regulator? Could the alt be causing my injector problems? Also, is it normal for the OD on 4 speed stick not to enter OD until the it has been driven 5 or more miles? Almost like it wont shift while cold. I replace the trany fluid every other year. Thank you in advance for any help, and sorry for being long winded.
