The re-recap: Did an auto trans swap on my '93 Brick, did it wrong (twice), damaged the flywheel the first time, installed the replacement flywheel wrong the second time. Re-installed the flywheel correctly (thank you Jorrell and others), still ran rough. Completed a tune-up Saturday; still rough idle.
Got fed up and delivered to my friendly neighborhood garage. After paying an $80 diagnostic fee, these guys tested EVERYTHING and finally determined, as was suggested to me on brickboard, that the timing belt had jumped due to a bad tensioner combined with rough idle. The long and the short is $300 and all should be better. I can pick it up this evening.
I can do most things, including removing and installing an auto transmission three times, but you get to a point when you just through your hands up and hand it over to someone who knows what they're doing. I'm looking forward to driving my 240 this week.
Thanks to all who posted advice...it was all appreciated! Incidentally, the transmission still shifts flawlessly. I'll know more when I can put some miles on it.
