Transmission codes S80 1999

Is there a way for an independent transmission garage to disable transmission codes from coming up when the check engine light comes on. I had my transmission rebuilt at around 121,000 miles. This problem goes back to my earlier question about the Mass Air Flow Sensor. Thc car bucks and hesitates at any spped from 5 miles up to 70 miles an hour. I can only hope that it is not the transmission.
