850 Wagon Won't Pass New York State Inspection 850 1996

I have a 96 850 Wagon which I broght in for a simple New York State Inspection. It turns out the check engine light had been on so long that it burned out. Codes were primarily misfire codes so they tuned car up. No better, now codes point towards something with ingition system, but it is fine. Anyone with similar problem or have any info to offer?
