So I had to remove the 8mm bolts holding the EGR to the manifold, then it all lifted out:

The EGR was relatively clean, so I am not going to clean it. Just blast the throttle body while it is easy to do.
I wish I had a tray and a couple of gallons of solvent to clean out the manifold, but I don't.
The small vacuum line from #1 cylinder to the PTC nipple was completely clogged. The lower hole for the oil separator box was 3/4 filled with sludge. There was sludge in the large vacuum line also, the oil separator box was a lot heavier than the new box! I think this job will fix the vacuum problem.
