driveshaft alignment.....2 halfs balanced together??? 200 1986

hey guys, i took the rear part of my driveshaft lose to replace u-joints. i had to take the rear half of the shaft out to do this. Should i have marked where that went in in relation to the front 1/2? i know these shafts are spin balanced and all. but would that be each half or the whole thing together? i thought i had my u joints alll figured out and fixed and put it back together and there is more of a vibration than there was before with bad ujoints. also, does the the rear yoke flange have to be matched up just the right way with the rear end flange also? or can that be bolted on at any rotation? This is really driving me nuts, please help!
Thanks
