Try putting an assist pump between the filter and the injection pump.

Also put a new fuel filter on and make SURE that the gasket is seated properly. This will cause the engine to behave as if the injection pump has gone bad.

A usual failure mode is that the injection pump seals go bad and allow a little air to seep into the pump, which is very bad for a diesel injection pump, as it relies on being totally primed at all times.

The assist pump, as I've mentioned, offen helps bring the pressure up to the pump without having to put in a new pump. And it is cheap, too. They're readily available at parts stores, JC Whitney, etc.
