The pads fitted when they changed your rotors are a new compound that should not give you any problems with the new rotors.
The rust is entirley normal and all rotors (except carbon fiber race stuff $$$$$$) are iron/steel. the pads have some effect on whether they rust when they are wetted within hours or a couple of days. The pads used on cars now are metallic composition and it doesn't leave a non-oxidizing film on rotor that might delay the rust for a short period.
